Population should be automatic.

Don't worry, it's always best to ask and people on the board are always happy to help.

The popluation of cluster.ncf should be automatic. It will update when you restart the Domino server after enabling the server as part of a cluster (I'm assuming you have restarted Domino on the Primary server).

As the secondary server looks to be okay I would just down the primary and rename the cluster.ncf file.

Have you checked the cldbdir.nsf too?
